There is a precedent for having multiple prefixes--to indicate different variants of a spoken language that are written using a single orthography (the registration of the Unified Turkic Alphabet is the example I'm thinking of), but I have to go with Niall Tracey that we do have a problem with pinyin (which is the subtag name I support) because it is a Romanization & so the variant of Chinese being tagged has to be noted as soon as possible. I do not mind registering pinyin with [zh] now but it makes some sense to wait for a proper prefix and to just use zh-latn with meta content information about the variants.
 
It does not matter whether that prefix is [zh-cmn]
or [cmn] (I leave that up to ltru).
 
I don't see how you'll deprecate [zh] however if it's needed for written Chinese.  So you might have trouble deprecating zh for zh-pinyin.
