Proposal for a subtag registration (fr-2004-ORTOGRAF or fr-ortograf ?)

I agree; I see nothing wrong with 'ortograf' as a subtag. If they can come up with something more distinctive, I'd go for that, and I'd encourage them to consider that. But if at the end of the day this is the only thing that fits for them, I don't see a problem.
